When a journey is between stations that have one or more common
routeing points, the permitted journey takes the route of shortest
distance or any route no more than 3 miles longer
Is that using the mileages in the timetable (which are rounded to the
nearest 1/4 mile) or the more accurate mileages not generally available
to the public?

In my opinion, the instructions in Section A:
"CALCULATING SHORTEST DISTANCES
As the shortest route for any journey is always a permitted route,
this can be checked, and the distance between stations calculated,
from the National Rail Timetable. Mileages appear in the station
column at the beginning of each major table, except table 51. To
arrive at the throughout distance for travel between every station by
any route, add mileages together for the component parts of the
journey by referring to the relevant timetables."
only allow use of the GB Timetable, even where that introduces errors.
These are not just rounding errors. Most XC trains between Sheffield
and Wakefield or Doncaster have the distance overestimated by about 2
miles because the timetable only shows the distance via Rotherham
Central, not the shorter route they take via Masborough. Newark North
Gate - Newark Castle trains which reverse just east of Newark Crossing
East Jn have the distance overestimated by about 8 miles because the
only distance shown in the timetable is to and from Collingham.
