The 2FOR1 discount is applied using the existing Status Code 042. Please

Regarding Stansted Express - StEx trains also stop variously at
Stansted Mountfitchet, Bishops Stortford and Harlow Town, do these
'lose their magic' and count as normal NXEA services (and hence are
part of the promotion) or do they count regardless?

All Stansted services are operated by NXEA. There is no such TOC as "Stansted Express" and there never has been. It is simply a marketing term used by NXEA and their predecessors for the fast airport services.

The NRTT clearly shows these services as being operated by NXEA so this offer should be valid on Stansted trains in the same way as any other train.
