Are there any other instances of TOCS running buses in their own right

Since First took over Thameslink and WAGN, and FCC replacement buses
from the FCC/TL part of the business run to GN stations for London
passengers. Fortuneately those events are few - there was one Sunday
about 3-4 weeks ago.
There were of course other buses connecting with FCC/TL operated 319s
for the GNER business for several weekends this year - those are a
different case - but again fit your question.
Ummm I've just re-read through the thread and OP started off with
''rail replacement'' buses - and this is the subject of my reply.
However, am I right it is a more general question not about
replacement buses.
In which case Luton still counts - as other have pointed out VT99 -
and somethign else. I'm not sure with the current rail franchise - but
the airport shuttle bus between LAP and LTN is AFAIK also a rail
operator responsibility. It certainly was under the GoVia held TL
franchise and I don't recall seeing any change. But I'm unsure who
exactly contracts or specifies what to who.
