I wonder if anyone can help please.

My partner works for a local charity as a support worker ie, she helps
people with learning difficulties. Although not actually employed as a
driver she drives the clients back and forth to day centres, doctors etc. in
their car. She made a mistake and directed one client to put petrol in a
diesel driven car. She has been told that she should foot the bill for the
fuel system clean-up and pay the cost of the wasted fuel. She has agreed.

a low wage (less than £7 per hour) and this may well cost her two or three
day's pay. Is she legally liable or is the charity looking for more charity
from its workers?

Certainly the charities that I do something similar for would cover me against that sort of eventuality. It was one thing I specifically asked for in writing before doing so. Would she have paid the excess if hit by an uninsured driver, or if she scratched the car by a driving error? Of course not.

I may be incorrect, but I had got the impression that the, "Not admit laibility" was treated as strong guidance only. If the policy covers what happens, the insurance company will honour its obligations - especially if it couldn't have pinned the blame on someone else, anyway...

This is slightly confusing - when you say 'insurance' do you mean Motor or General?

The charity's 3rd party liability insurance is what I had in mind.
