Which means it was still looking for the old Java5 package. I've since
tried deleting both 5 and 6 packages, removing that file and reinstalling
Java6, but the file is still as above.

try purging both packages first (to remove all historic configs) with
"aptitude purge [pkg name]"
Then re-install 6 and see if it works. If not, you probably had some
custom config that apt knew nothing about. Check /etc/alternatives for
proper symlinks.
