Try deleting the drivers for the on-board USB ports and reinstalling
them. That's the most likely reason they don't work properly; the OS is
confused because you swapped the motherboard around and it's still
trying to use the drivers for the ports on the old motherboard.

Go into Device Manager, select the USB ports and right-click to bring
up Properties. There will be an option to delete the drivers from the
system. Do so and reboot and the system should then ask you to reinstall
drivers for "New Hardware" when it wakes up again. I usually have a copy
of the driver CD supplied with the motherboard saved on the HDD
somewhere by then so if it asks for a location for the new drivers you
don't have to find the CD in a hurry.
