Jim Steiger's Multicorr software might be useful to you. You can download it (and a manual) here:
http://www.statpower.net/
It will allow you to test all sorts of hypotheses about the elements within your 4x4 matrix, but I think it is limited to doing this within each of your 4 samples (i.e., no comparisons between samples).
