Greg,
Bacteria often have membrane transport proteins that are specific for
certain sugars. For instance, there are different glucose, lactose,
and maltose transporters in E. coli. One method to prevent the
metabolism of certain sugars would be to knockout the sugar's
transporter. In your case, if you want to prevent a bug from
metabolizing glucose, knockout ptsG (or whatever its homologue is in
Lactobacillus). This is a necessary component for the
phosphotransferase system used in taking up glucose. (But, it may be
involved in taking up other sugars as well....I'm not sure.) Lactose
uptake is encoded by lacY, so a bug lacking ptsG would still be able to
take up and metabolize lactose.
You don't autoclave HEPA filters. You leave them in the hood for a
long time. I don't know how you dispose of them when you do have to
change them.....but I'm fairly sure they're not changed very often.
Surely you know about sewage treatment plants. Sewage is disinfected
using stuff like UV, chlorine, and ozone. (The latter two are
oxidizing agents which destroy bacterial cell structures.) So even
though your friend has a Clostridium problem, these bugs should be
destroyed at the treatment plant. You can read all about this crap

Seriously, some of the questions you are asking indicate just how litte
you know about microbiology. That's not meant to be demeaning or
sarcastic; on the contrary, we're trying to keep you safe. "A little
knowledge is a dangerous thing." That's a very true statement. I
don't think you know exactly what you're getting into.
