It appears the program is re-encoding the video. An uncompressed
format might be just as good as anything, as the program is
going to do its own conversion. At least, that is the impression
I get from a cursory look at the manual.
"This will keep the compression artifacts to a minimum."
Note that some filesystems, like FAT32, have a 4GB maximum file
size. If attempting to handle huge files with your disk set up
that way, expect problems. If the disk is NTFS, then files over
4GB can be handled without special precautions.
I cannot really figure out what Stoik can do, by looking at their
web page, so I don't know what options you're being offered.

I think, once the OnCue program completes its re-encoding,
the output size will be much smaller. I still don't see though,
how Quicktime fits into this.
