It's simple, if unpalatable.
Accept that it is a historical site, not a city. It is no
more a city in modern terms than Pompeii, the Acropolis or
the Forum.
Do not allow private residents, apart from those who work in
the city. So all accommodation should be owned by the
organisation set up to manage the historical site and rented
to workers and, at exorbitant rates, guests.
I told you it was unpalatable; but necessary.
Your better solution?
Probably a bit extreme. One can control, to some extent,
the influx by regulating the industries which bring the
tourists there. Tolls on bridges, fees on cruise ships,
similar constraints on buses and taxis. In some ways
it's not all that different from "congestion" fees that are
now becoming popular. "Tourist related" industries
could also be taxed or charge fees. Specific sites
could also have controlled access with the associated
fees. All of the fees of course need to be used to address
the wear and tear, and to provide basic infrastrucure to
the city. Less extreme but aimed at a similar result.
