The Digic processor of a Canon camera can be re-programmed. The Canon "firmware" is in itself just software and when you "upgrade the firmware" you are reprogramming the hardware to function differently... This could include how the sensor modifies data from the chip and in fact, how the chip itself actually collects and processes data.
The noise reduction under discussion takes place on the sensor chip, before digic processor. It is circuity which takes advantage of certain physical poperties of the chip and some of the characteristics of the noise. It is hard wired and does not involve any software, bios, or instructions.
Please note: resistors, transistors and capacitors in various combination can perform very elegant and complex operation without processing any software instructions. Rather, it the physical properties of the devices themselves produce the desired outcome.
I second this, the world of CCD cells and CMOS photo transistors this is the "olle good analog world" we talk about. First after the signal passes the A/D converter we enter the domain of software image processing. Actually the best way of dealing with the noise and with the issues of dynamic range ("clipping") is the analog domain, not much different to what was happening in an overexposed film.
