I've never heard of botflies affecting dogs. Since they commonly affect
horses, maybe you should call around to places that cater to horses to see
what they do? Hopefully, horse-safe stuff is also dog safe.

I'm going over him with a #1 guard on the clipper but it's slow
going. And I'm horrified at the thought of missing even a single egg.
Is there anything else I can do to ensure that they're all gone or
killed? Some sort of dip or shampoo?

A quick google search turned up that people can get it too, if they're not
careful. Hope y'all are wearing Tyvek suits (or at least gloves). One of
the things I found mentioned is Ivermectin gels/paste for topical
application, and there was some mention of stuff that can be given
internally to get rid of stage 2 bot larvae (in horses, not dogs, of
course).
