Can I connect one 12v parallel to the two 6v?
I charge them with a 2.5 kw inverter/charger, can the charger be "confused"
by this setup?

If the batteries are generally of the same chemistry (no mixing wet and AGMs,
for example) and they're in similar condition then it'll work fine.
I'd do this test before final commitment. Charge both sets of batteries
fully. Allow them to sit for a day. Measure their voltages. If they're
within about 0.05 of each other then they're completely compatible. At about
0.1 volts, the lower one may cause a minor amount of discharge of the higher
one. Still no problem unless you let the rig sit for months at a time. Above
that voltage difference, I'd not do it.
