For your tone problem, you need a parametric equalizer in front of the
amp or in the amp's effects loop. This will permit you to reduce the
offensive bass frequencies before they get amplified.

you might want to try out a Boss EQ-20, ,It has 15 db boost/ cut over
10 bands of eq ,you might find it helpful in balancing out the tone.

I think for a boominess problem, a parametric eq might work better.
For the graphic eq to be helpful, it must have a narrower frequency
band in the bass, compared to the bass control on his amp, and the eq
control must cover the problem frequencies. Some graphic eqs will work
fine to solve this problem, but others might not help at all.  If you
can test various stomp box graphic EQs, you may find one that will
work to reduce your problematic frequencies. I think that starting
with a parametric will save time and trouble.

I would agree on the  selection of wanting to use a parametric e.q.I
have found  these type of e.q.s to be very valuable in our audio and
recording systems . Just like to add that  despite the fact that the
EQ-20 is a graphic e.q.,I found that it has a functional application
for my own jazz guitar applications.  From a practical sense  the Boss
EQ-20 seems to be readily available .  is easy to use , robust,
relatively quiet to use and quite compact.
The nice thing on this unit is that the 10 frequencies are designed
specific for bass and guitar applications. Since the box  is
programmable you could apply it to e.q several guitars or amps. I have
also programmed it to work with our Clarus and Henriksen amps , my
Godin nylon string.  a Fender Super reverb.and my L-5.
Most important,  It has cured a boominess problem, probably similar to
the one mentioned above, that I have found in a (club's supplied)
Fender  Hot rod amp that I use. In addition the unit has allowed me to
dial in / out other frequencies which are more pleasant to work with.
This unit can be powered by a wall wart or by batteries-  which is
great in case I forget the power supply, or don't want the extra
trouble of plugging in another thing. Your mileage may vary, but at
least the unit is worth taking a look at, esp. if you can find it in
stock at your local music store.
I have tried a LR baggs para-acoustic eq from our in house stock ,
while it does the job to a certain degree, and is great for acoustic
instruments applications, I find  the application for jazz guitar "
tone" applications to be a little limiting. The Furman PQ-3 that we
have works to a certain degree but is a bit bulky to take to a gig.
For what its worth  I noticed that Presonus is coming out with a
model called the EQ3B which looks promising for the job, as it has a
sweepable Q and a 80 hz rolloff switch. - one of the  drawbacks for my
gig applications  is that it needs a 16 vac wall wart.
I understand Boss used to make a Parametric stomp pedal called the
PQ-4 which several reviewers thought highly of.
To get rid of the bass frequency coupling  problems I try to raise the
amp off the floor, as has been suggested by others, and keep the amp
away from corners or walls ( if possible) which helps.
