Many people don't change or add a thing.

I'd guess that those who keep their bikes 100% box stock are a very
small minority, mind.

A minority, yes, small, not hardly. Even in Sturgis, where there are tons of modified bikes, it's easy to find stock (or very, damn near stock) setups. My geezerglide is pretty damn near stock. I have a shortened windshield, highway pegs, passenger backrest, and I replaced the chain cams with gear cams.

They like them just the way
they are.
Harley makes bikes that are useful as they come but make a ton of
stuff to modofy them if you want to.
That has a double effect.
It keeps the company in the black and allows owners to do a myriad of
things to their bikes without having to go to a custom shop.
Good business.

Agree with that.

Didn't used to, in the days when they fitted Sportsters (and other
models) with grossly inadequate brakes which could be improved from the
catalogue (that was awful - "Here, we've deliberately fitted crap brakes
and will charge you extra for decent ones") but them days seem to be
gone.

Actually, most bikes have crap brakes on them. Yes, they are adequate, but far from being good. Most bikes can benefit from a brake upgrade, even if it is replacing stock pads with EBC or other aftermarket brands.
