Very little charging of the motorcycle battery will take place with
the car engine off.. voltage higher than 12.8v is required to really do
any charging. What is happening when you jump the bike with the car
engine off is the car battery is being used to power the starter on the
bike. Because less current is used to spin the bike starter the voltage
drop in the jumper cables is less.
With the car engine running and the jumper cables hooked up the car
charging system is outputing somewhere in the 14v range, and the
motorcycle battery is likely being charged at a higher rate than C/20..
which isn't good for the bike battery.
Besides, the alternator really shouldn't be used to charge a dead
battery.. use a battery charger if at all possible.
