Certain actions already carry more or less penalties for certain classes only. Typically, the alignment penalties for gluttony, eating meat, attacking peacefulls, ... These should probably swtch from the class to the god (a monk god except you to be vegetarian, no matter if you are a priest and not a monk). And could also be boosted (alignement penalties being currently amlost useless) for certain gods (Shan Lai can be very strict on your ciet, but Huan ti not that much and of course, Manaman Mac Lir might be quite happy if you slaugther everything in sight).
Other actions that could be penalised/give bonus, I'm typically thinking about casting certain spells. Well, that's most blattant in Slash'em where I don't feel like an Ice Mage should cast fireball every two steps, but similar stuff could also wok in NH, typically, healers casting finger of death is bad.

Here also, randomly generated spellbooks (as gift) should be heavily biased toward spells "loved" by your god.
Each god might also have a guaranteed first artifact gift (rather than each class).

Wow, now that would really be interesting! Suddenly the fact that
priests don't have a pantheon of their own becomes a real feature
rather than a cute gimmick.
Of course, in that case you'll want priest to be able to choose their own god and not only alignement.
