Pete,
First off, once the failure occures, measure all your power supply
voltages and verify they have not changed.
Check the voltages at the destination circuit boards, not at the power
supply source, this verifies the interconnects at the same time.
Next, this failure may be a good prospect for testing with freeze
spray.
Once the fault occurs, quickly spray a quadrant of the circuit board
with freeze spray and try a reboot.
You may find that one section responds to the freeze spray, if so try
narrowing down to the individual component.
It's a good low tech method to find temperature related failures and
may help you out.

thing that stays on is the playfield lights and the backbox lights.
After you shut it down for about 3-5 minutes it will all come back on
and work. I just put in a brand new power board, so I doubt it's
that, but I have no other idea what could be wrong! Anyone had this
issue or can give me an idea on where to look?
