If you successfully removed the PF glass, there is nothing to keep the PF "locked" down anymore. Either the lockdown bar latch is catching on the PF still, (it has a piece shaped like a bullet that goes through a bracket with an oval hole mounted under the PF), or your shooter rod is too long, and catching on the PF when you lift it. I mentioned the plugs if you want to completely remove the PF from the cabinet. You will not see these plugs, until the PF is lifted up. The PF apron is fastened to the PF only, and the shooter rod is fastened to the cabinet only.
Hooking the power supply up with nothing else connected won't hurt anything. In fact, that is the best way to test its voltages. The only danger is harm to yourself, if your not careful when testing the voltages. There is 60vdc and 40vdc on that board. The orange cap is used to filter the AC ripple for the +5vdc logic. Yes, it should be replaced, but it's not hurting anything being in the circuit. If not replaced eventually, the game may have some funky problems, (resetting when it feels like it, or other oddities).
6. The shooter rod housing may be recoverable. You can throw it in a tumbler to see if it cleans up. If not, PBR stocks these. The shooter rod should be fine too, as long as there isn't any deep rust / pocking on the rod itself. The handle portion is aluminum, so it can be buffed out.
7. Your power supply looks stock to me, except IC1. GTB did not socket that chip from the factory. the only other thing that doesn't look right to me is CR7. It looks like someone stuck a standard 1N4XXX diode in there. It should be a zener diode. I can't tell from the pic, but it doesn't look like the stock "toasty" zener in there. :-) The cap is stock and the trim pot is stock. GTB made several variations of this board.
8. Touch it up, and spot clearcoat it, or wax it, and forget about it.
9. Don't use a heat gun. A hair dryer will be sufficient. There are several approaches to repairing sunken inserts. A lot of the info is at pinrepair.com. Paint color matches are going to be different for every Spider-Man game out there. No two wear exactly the same, and no too fade the same.

plugs", where are those? I successfully pulled the lever to get the
top glass off, no problem there. But when I get there, I see the apron
is screwed down and there appears to be something locking the
playfield down, as well as the fact that the plunger' is mounted to
both the PF and the cabinet, and would seemingly stop it from coming
out. Any clarifications there on where exactly to look for those
plugs?
POINT 2 - POWER SUPPLY - if I plug the unit it without ANY connectors
attached to any of the boards in the head, is there any potential
danger there? I assume I should at least get that playfield off and
have a look first. What about replacing that big old orange cap first,
is that necessary?

This looks much worse in the pic than in person - picture flash seems
to accentuate rust badly. But is this part recoverable? Also, you may
notice a sort of "cracked" look on the actual handle...is that
fixable?

Do any of these parts look replaced or pre-modded? That big silver cap
seems different from others I've seen, for instance. Does the wheel
trim pot look the same?

I am having a very hard time finding a "final verdict" on what to do
about this stuff - super glue, bondo, etc... - I would like to patch
it over, but is it worth it? Judging from my (worst) damage shown
above, what should I do? Just forget it and wax it?
9. INSERTS -
I seem to notice a loose correlation between the "bowl-yness" or
"bowed-ness" of an inserts top and the general wear around that
insert. I was told by the seller that a heat gun will loosen the glue
to let me level them with the playfield in areas that they are low,
but what about fixing any "bowing" on the surface of the insert? Is
that possible or desireable?
Also, what about the damage around them once they are lifted?
What about paint colors, has anyone done any "actual color"
documenting to allow precise mixing for Spiderman colors?
