Thugs and/or muggers - always, on any waterfront and especially when a
ship comes in. Probably not dangerous to the PCs if they stay in a
group, but if any of 'em get separated from the rest....

Prostitute - not necessarily enough for the whole group, but interested
in the PC with the highest encounter. I've forgotten what the scam is
called, but there's one where the pro's pimp bursts in on 'em with the
"What are you doing with my wife?!" line and then mugs the mark.

Members of one of the local smuggling rings who believe the PCs are
present to bust *their* racket (though you'll have to do some work on
this one, since the goons will be sent first, and the PCs could well be
distracted into cleaning up the whole gang).

Members of one of the local smuggling rings who approach one or more of
the PCs to act as mules. Two tactics suggest themselves here - either
trying to sucker the PC(s) in or trying to bribe him, her or them.

The Royal Army also sends out press gangs - and dock sweepings are
likely at least to be able to obey orders.

A really bad storm, with a merchant ship in difficulties just offshore.
Certain elements want honest salvage, others just want to loot. PCs are
volunteer to help with one or the other.

A pirate ship under false colors - with crew, of course - here looking
for a fence or on other nefarious business.

A spy ring from a rival nation, looking at both naval and merchant
traffic in the port for whatever reason - or possibly scouting the
port's defenses preparatory to an invasion. Again, some work required
if the PCs figure it out and decide to follow up.

Representative(s) from any or all of the undersea races, either looking
for help or getting ready to mount an attack according to alignment.

The local Thieves Guild, trying to establish control over all illegal
activities on the waterfront.

If your world has 'em, slavers looking for merchandise and calculating
that, with all the other press gangs, kidnappers and whatnot active
their own activities will remain unnoticed.

Adventures in cities and towns do not, IMC, have the nicely ordered,
linear progression of a dungeon crawl. Concentration of population
suggests, to me, concentration of Bad Guys as well, each with
hi/her/their own agendas and many of them in competition with one
another. The bigger the town or city, the more distractions from the
main event exist for the PCs. And some of 'em are worthy adventures in
themselves.
