Time to get out your multimeter and trace your wiring harness. You probably have a burnt out 'fusible link'. I've done exactly the same thing, except my problem was stupidly jumpstarting to the wrong battery terminals (+ to - and - to +) on my 86 beater. It was dark outside and I thot it was right. Anyways about 10 minutes of tracing wires and I found my dead fusible link. A few hours later of cutting back the wrapping, seperating and cleaning the wiring harness and replaceing the fusible link and I was set. You'll need to buy a length of fusible link and solder it in (dont forget heat shrink wrap) place of the toasted one.

Anyway the smoke was bad enough I thought it was going to catch fire. After getting back in my car I noticed the engine won't even click now when I try to start it and the radio is dead. I assume something got fried, but I'm not sure. Any suggestions on what that wire may be and what I have to fix?
