At first look, I would have agreed with you. After all, Michael should
learn that there are consequences to his actions, and he won't learn
that if Sonny and Carly make sure they cover up for him. It's doing
the kid a grave disservice to let him think he can get away with
something as awful as shooting someone, even by accident. Carly was
right in the first place, when she told him that he knew better than to
just leave Kate lying there to die.
But then I have to think about what a hypocrite is Jax. How many
crimes and misdemeaners has he covered up for Jerry? For Sam? For
anyone else he was involved with? And I have to wonder, if he didn't
consider Kate a friend would he care at all whether or not Michael got
away with shooting her? So far, his friendship with Kate has been
pretty inappropriate -- sharing secrets with her that he's keeping from
his wife, that whole lounging around in bathrobes thing. So I guess I
wouldn't blame Carly if she were wondering if Jax was putting Kate
first -- ahead of his wife and his stepson -- and if so, why.

Jax covered up for adults. Michael is a CHILD who needs to be taught.
Adults can take care of themselves.
And this is akin to teaching your children NOT to use drugs or to drink and
drive. Even if you did so when you were a stupid kid that doesn't mean that
you can't or shouldn't do everything you can to impress on them the dangers
of such actions.
You can't just say, "Well, gee, since the kid has had such lousy role
models, we'll forgive everything he does!" That's the excuse of 90% or more
of the criminals in our society! "Oh, poor guy, you had such a rough
childhood, that makes it ok for you to rape, steal, murder or molest
children...NOT!"
