You mean, perhaps his conciousness was downloaded into a Cylon clone of his original organic body, and his original body was destroyed in the nuke attack?

I don't know.

I don't think there would be time to wire up Baltar's brain and transfer. I could be wrong. If the cylons wanted Baltar to be among the survivors, they wouldn't leave such a detail to chance. Nor is there any need. It's simpler to kidnap Baltar months or years in advance, wire up his brain, move his mind to a cylon body THEN and have a spare body ready for invasion day.

The problem with this whole line of thinking is that the cylons haven't shown any ability to custom-construct a body. They seem to be limited to running off endless copies of a few specific templates.

A simpler-still soulution is that Baltar is like Boomer. A cylon sleeper agent who doesn't know he's a cylon. And always was. It would follow that there is a base-star full of identical Baltars out there, which enought to chill anyone's blood. :)
