I didn't take it that way at all -- I saw it as a caution that when local "faith based" groups are government funded, they'll be less apt to maintain their traditional role as advocates for their members, or at least less apt to criticize the government who has become a financial mainstay of their organizations.
I don't regularly read the strip but the previous day's strip gives this one a different shade of meaning:
