What kind of glue would be best to keep body parts from falling out of

Heh. My capsule Otomes wouldn't stay assembled either.
If you really want endless fun, try putting the triple figure pose together.
I find a drop of Cyanoacrylate does the job just fine. Also known as
Superglue if you're shopping at walmart, or C A if you have a hobby
store nearby.
I thought superglue might be the answer but, I was not sure if there would
be any bad side effects that would harm the surface/appearance of the
figure.

Note, I said DROP. And get the thickest stuff you can find. The thin
stuff is too runny, and you may end up with a finger glued to the
figure if you're not careful.
IME, the glue is best applied to the hole, not the peg, but YMMV
depending on the shape of the applicator tip that comes with your
glue. A little bit of nail polish remover will remove the figure from
your finger in the even that this occurs, but I can't guarantee that
your figure will survive the attempt.
By the way, for those of you who were expecting pictures from my recent--
eBay
purchases of Imouto de ikou and Negima, I recently posted them to my blog.
I
still have to put together the CCS ones.
