i would often like to switch the filter settings of PAN.

PAN seems to store the settings for each group separately.

Selecting all groups and changing the settings works only for the last
used group.

Any advice?

Edit the score file by hand for your filtering needs.

If you haven't set up a scorefile yet, you should create a (plain text)
file in your "user name's" home directory (or a sub-folder of it), and
name it "Score". In Pan, go "Edit" menu, "Preferences". Click the "Apps &
Mail" tab. Choose a Scorefile Editor (gedit is nice) then click the
"Browse" button and navigate to where you created the Scorefile. Choose
it's name and click OK to leave the dialog.

You should be able to make entries into the score file from then on by
going to "Tools" menu "Edit Scorefile".

For scores to work in all groups they should be entered under the all
groups heading [*] and run under a "Score" value from 9999 to -9999 (a
-9999 value is a kill score) Entering any score under the value
Score:: =-9999, means "the buck stops here".

For example:

[*]

Score:: =-9999

For some good "starter" examples look at the SLRN score file examples:
