Harte Nuß das Ganze... falls Du irgendwann doch noch zufällig über die
Ursache des Ganzen und idealerweise noch eine Lösung stolpern solltest,
dann bitte hier nochmal Infos abkippen...

Meine Illustrator-Dinger werde ich jetzt mal per Hand verarzten, die
Sache eilt langsam...

Noch zwei Dinge:

Den Font auszutauschen in den Dokumenten ist eigentlich per AppleScript
recht simpel möglich (inzwischen, da Adobe Wert drauf legt, daß ihre
Anwendungen 1a scriptable sind). Google mal nach

Auf hilfdirselbst.ch hocken auch ein paar Skripting-Gurus herum, die
sich aber eher auf InDesing und Quark kaprizieren und weniger mit
Illustrator, was ich so bisher mitbekommen habe. Anfrage könnte sich
trotzdem lohnen.

Wenn es übrigens nur um die Ausgabe gehen sollte... ich hab mir da
früher für EPS ohne eingebettete Fonts mit schmutzigen Tricks geholfen à
la "Platzieren in Xpress, irgendwo außerhalb Seite Rahmen mit einem
Buchstaben in entsprechender Schrift, ab damit auf den Belichter". Und
bzgl. falscher Font-Zuweisungen mit Manipulation des EPS-Code. Ist aber
alles, wenn man da nicht entsprechende Erfahrungen/Vorkenntnisse hat,
aufwändiger als die manuelle Variante, die Du jetzt vor Dir hast...

Was man aber wissen sollte, falls man mit Tricksereien starten wollte:
Aktuelle Illustrator-Versionen speichern immer zweigleisig, d.h. wenn
ein EPS gespeichert wird, ist ein Teil des EPS der "richtige"
PostScript-Code, wie ihn andere Programme einbetten oder PS-fähige
Importfilter oder Drucker interpretieren werden. Und der andere enthält
quasi das native Illustrator-Format (PGF) in Form privater Kommentare
innerhalb der EPS-Datei.

Dito, wenn man als ".ai" oder PDF speichert: Im ersten Fall ist es in
jedem Fall eine PDF 1.4 Datei, die intern das PGF eingebettet hat. In
letzterem Fall ein PDF entsprechend den Export-Einstellungen, das aber
ebenfalls das PGF inkludiert hat (ohne daß andere Programme was damit
anfangen können). Details siehe bspw.:
