As lots of scientific papers were written with TeX(LaTeX mostly), I noticed that there're papers whoes graphs, both flow charts and data plotings, were very beautiful and attractive. I would like to know what tools do you use to draw or plot for your paper or your presentations.
As far as I know, many tools such as metapost, pstricks and gnuplot are there for such jobs, but I suspect they are not so handy for easily drawing and ploting, especially if the graph has a great many of objects. Puting objects with coordinations explicitly with metapost and pstricks seems a little bit of boring. Xfig produces high quality vector graphs, but it is not so modern. For example, it's hard to use shadow and gradient color in it. Gnuplot is widely used to plot, as it is simple and clean, while in the meantime, it might be "too simple".
So again, I would like to know what tools or languages do you often use to create graphs and plotings?

The software R can be used to make some very nice plots (you can do lots of things by hand with some nice graphics 'out of the box'). R can save to eps, which can then be loaded into LaTeX.
