I would suggest a more radical solution: update the entire TeX system.
He has a version of dvips that dates from 1999. And his system still
has the above default of using bitmaps for cm, rather than the current
one of using outline fonts. There is also a possibility that some font
metrics are incorrect.
These things (and a lot more) would change (mostly for the better) with
an update.
It is also possible that the latex source is incorrect.
