Maybe it's your viewer/reader.

I use Tracker's PDF-Viewer Pro and it opens a PDF download in the browser
window and if the PDF file has a url address will open a second browser
window.

Acrobat offer me such option. Since there a many PDFs on the net, where
hyperlinks open in new browser window, there must be somehow a way to
achieve
this. I found a suggestion with javascript's window.open, but it's not
working
with IE for example.
