Fragmentation is rarely an issue with OS X because it automatically
defragments files.

But on ANY operating system -- Mac, Windows, Linux, etc. -- defragging
software needs free disk space to work with. The more free space there
is, the faster it's able to defragment the disk. If the disk is nearly
full, it takes a LOT longer to shuffle blocks around.
