Whether Windows or Mac, when making major changes in OS versions,
you're always better off to start fresh.

I've been a Mac user since 1984. I've pretty much _always done upgrade
installs, certainly since I first got a hard drive attached to my Mac Plus.
The OS 9 System Folder currently installed on my iMac G5 is a direct
descendant of the System Folder on that Plus, updated system by system, OS by
OS, all the way from 1986. The last machine I had which had SCSI built in (a
beige G3) booted from OS 9 on an external drive (an UltraSCSI drive, attached
to an Adaptec 2940 card) with that System Folder. I also had a FireWire card
in that beige G3, and copied the contents of my boot drive (including the
System Folder) to a drive on that card, then transfered that drive to a
(then) nice shiney new eMac and booted from the drive, and installed OS X on
that drive. For a rather considerable time I used external hard drives to
boot various Macs, updating OS X as necessary. I've gone from OS X 10.1 o
10.4, no more problems than going from System 1 to OS 9.

WRT Windows, there are certain cases where it's advisable to start fresh, and
certain cases where it's _impossible_, by Microsoft fiat, to do anything
other than start fresh, but even there updating the OS doesn't _necessarily_
cause problems unless there were problems with the system in the first place.
I currently have Vista Business installed as an _upgrade_ from XP Pro on my
main WinBox, and it works with no more problems than to be expected from a
WinBox running Vista. (No, I didn't pay full price. I paid US$20, the
education system price. If they'd wanted more than that, I'd not have bought
the silly thing. As it was I almost didn't buy it, 'cause the education
system price for XP Pro had been US$7.50 and IMHO Vista wasn't worth the
price premium.)
