Can't Repair Permissions?

Attempted to do usual weekly SuperDuper! incremental backup of my iBook
G4 with OS 10.3.9 to an external FireWire HD. The backup hung up (just
stopped making progress after many minutes) during the initial
"Repairing Permissions" step.
Stopped and Quit SuperDuper!, attempted to Repair Permissions using Disk
Utility. Repair Permissions stopped about 1/3 of the way through with
message:
"Disk Utility has lost its connection with the Disk Management tool
and cannot continue. Please quit and relaunch Disk Utility."
Quit as instructed (including receiving warning dialog that I might
destroy my system), then attempted to just Verify Permissions: same
result at apparently same point.
Shut down, booted up from the OS 10.3.4 Install and Restore CD that came
with the iBook, tried to Repair Permissions using its copy of Disk
UItility, with again the same result.
My system seems to function OK otherwise; haven't had any recent crashes
or disasters.
Suggestions? (I'm not a Unix maven, but can follow explicit directions)
