Most likely, you are seeing a message like
"We are using special permissions on <some file or directory>. New
permissons are: <some permission>"
Is that right? If so, you're being confused by an ambiguous and
poorly-worded message.
DU is not saying that a problem exists which is being fixed; it's
letting you know that weird (form a traditional Unix view) permissions
are being used for that particular file or folder.
