Most installers want to install specifically into the Applications
folder, and won't gracefully install anywhere else.
Of course, one way to beat this is to put your entire Applications
folder onto another drive, and then create a Unix symbolic link (think
of it as an alias) of the Applications folder on your main hard drive.

I don't know why you're experiencing this problem; I move applications
between drives all the time without any problems or permissions warning.
You can, if you choose, instruct OS X to ignore permissions on external
drives; have you done this?
