Something occurred to me - I've got Parallels installed - perhaps that has set up a FAT partition?
In Parallels, edit the Windows virtual machine. In the Configuration Editor window, highlight the Hard Disk resource. On the right side, is "Emulation" set to "use image file" or "Use Boot Camp"?
Well?? Are you going to answer this??

Its already set to 'use image file'
Then unless you ran Boot Camp Assistant in the past and set up a Windows partition and forgot about it, this is a mystery.

hm, think I came across something similar when a user disconnected a FireWire drive during a backup to that drive. The backup program continued running and wrote it's data randomly to the internal drive...

If I remember correctly DiskWarrior cured the situation.

Bravo! we solved this at the same time. Apparently an automated backup had been made when a usb drive was unavailable (usually mounted at /Volumes/backup_usb) This resulted in the backup being written to the Macintosh HD (creating a directory called /Volumes/backup_usb in the process).
This directory was not visible to WhatSize.
Thanks all who have helped in this - I learned some stuff!
