There shouldn't be a "noticeably" long time difference - it should be near the same speed - only a bit slower at best. Are you sure your USB ports are 2.0 and not 1.0?
No, you (and the poster before you) are right, they are 1.0. I guess a new card might be in order. It takes forever compared to my dearly departed 3rd Generation Firewire-havin' iPod.
