QuickTime Player can do it once it's in "Pro" mode. I'm sure a few open source editors can do it too.
Maybe what you're looking for is a sound editor?
I have Souund Studio which can only open the first QuickTime track and it can't save to a QuickTime movie. But I think I'm indeed looking for something similar.
I would prefer a "one window is one track" solution rather than QuickTime (in which I can't control well where I put the beginning of my track).
