That should really only be done as a last resort.

The only thing that got it to work was by creating a new user account,
which I did so successfully.

This is good. This means the problem is isolated to your user account,
which means it's probably caused by one or more files in your home
folder (/Users/you).

After a recent reboot of my mac the problem has reoccurred in the new
(previously working account)
The old admin account is now working correctly, but visually totally
not how I left it (the default desktop picture is back and the dock is
at the bottom)

I suggest you ignore that account for now.

And I tried adding a new user account, and once again the new account
works fine.

Ok so we know the problem is in your user account. Now I'll help you
pin it down even further and hopefully resolve it for good.

I totally don't understand why the issue has resurfaced in the new
account.

I have some suspicions (mainly that you have one or more bad fonts
installed). : )

But before we get into that, please give me a definitive list of the
exact applications that aren't working, and tell me how you know they
aren't working (how are you launching them, and what do they do when you
try to use them?).

Other issues though have also now come to notice are:
The desktop does not update timely. I plugged in my Ex.HD then ejected
when I had finished and the icons failed to disappear from the desktop
but were not in the finder

Icons (plural)? Which icons? If you had used the singular instance of
"icon" I would have thought you meant the icon of the external hard
drive on the desktop, but you must mean something else? Or is it that
you have multiple partitions on that hard drive?

Also some text characters do not work properly, instead they are
replaced by boxes

This can be another symptom of bad fonts.

Firefox and DVD Player also do not work

How don't they work, exactly?

And on MSN Messenger the information box that pops up when someone
comes online contains no fill or graphics, literally all I see is text
and a black line round it

This can be another symptom of bad fonts.

I have no idea what would be the best way to fix this
I was hoping someone else does hopefully!

I think if you pay attention to detail, answer all of the questions you
are asked here, and have some patience, we can straighten out your
problems in short order.
