Check the Sound Enhancer setting in the iTunes preferences. If it's turned on, try turning it off.
If that doesn't help, check the Equalizer. If it's on, either turn it off or experiment with different equalizer settings.
The sound enhancer is the problem. Turning it off stopped the muffling of the sound. Good pickup and will probably help other folks as well. Thanks.
Glad it was fixed via Sound Enhancer. I would still file a bug report to Apple using http://bugreporter.apple.com since it is a built in feature, not third party.
Perhaps a rare configuration causes this and Apple not aware.
It is iTunes, they would care ;)
