The latest Safari normally displays PDF files by itself. It does not need an external program or plug-in. Previous versions needed a plug-in to display PDF in the Safari window. Are you sure you don't have a plug-in used for a previous version of OS X in the "Internet Plug-Ins" folder in either your "Library" folder, or the "Library" folder at the top level of your system disk?
I upgraded from 10.3.9 to 10.4.3. If there was anything left behind, I am not aware of it. What I have observed is Safari will not just open a PDF. It always asks for a program to use. I usually select Preview or Acrobat Reader. I have the following internet plug-ins. If one of these is the culprit, let me know and I will remove it.

I also use 1.4.3 (Originally an Archive upgrade from 10.3.9, but I recently did a clean 10.4 install. Behaviour was the same.)
When I use Safari (Version 2.0.2 (416.13)) to view a PDF
(e.g. <http://download.info.apple.com/Apple_Support_Area/Manuals/specs/ibook/L17180A_EN.pdf>
it
asks no questions, just displays it in Safari's window on an ugly grey background.
I have Adobe Acrobat 7.0.5 installed. With the Internet preference disabled, there are no Adobe files in my "Internet Plug-Ins" folder. Try moving the Adobe files out of your folder. You may have to log-out for the change to take effect, if Safari has already loaded a plug-in.
What version of Acrobat reader do you have? Have you ever used one of those system modification tools like "More Internet" or TinkerTool? TinkerTool can turn off native PDF support in Safari.
