I don't use or need the iTunes "Now Playing" window, in the lower left
corner of my iTunes window - also, it takes space away from my playlists
list - so I would like for it not to show up at all. How can I keep it
from showing up?

Nope, but I can say that I've had some similar problems with Audion 3 for OS X. - The only thing I've noticed sometimes makes iTunes identify mp3 files again is, if you remove the suffix and again adds the '.mp3' suffix. ...
