It doesn't matter, pretty much all applications store the installation
path in the registry. You will find that some patches etc make
assumptions that the application is on drive C:, as does some poorly
written installation hardware, but it's not a big problem.
However, IMO it's still easiest to keep apps and data apart - that
makes backing up the data easier. So me I put the apps on C: and the
data on D: (and E:).
Make backups of important data regularly. Seriously. Drives do die.
Not kidding. Been there, done that.
