If your boot drive is not device 0 but device 1 your problem most likely resulted from HDDRIVER (the one you installed on your hard disk, not the one from the floppy) not being configured to check your boot device. The default installation only checks device 0, but not 1. This means that after installing you can boot the hard disk driver (TOS does that for you) but the driver, when started by TOS, does not find the boot partition. The result is just like you described: No partitions are found and the Atari is in a state as if no hard disk were connected: Only A: and B: icons, low resolution etc.
In general I recommend using device 0 as the boot device in order to avoid problems like that. Other configurations work as well, but they need more care when configuring. The "Auto Configuring" option of hDDRUTIL is helpful in this case because it automatically finds all connected devices and adds them to HDDRIVER's device list.
