I think I can see both sides, the change could be viewed as enforcing a
standard.
However it's 'broken' usage doesn't seem to have being causing problems.

As it's not in 4.40 then maybe they have decided to let naughty usage through!

IIRC I've not seen any reasoning as to why someone would want an application
without a !run file!
