Let me try again:
How are you creating the PDF? Export or PS through Distiller?
What settings are you using? Some won't allow spot colors.
I'll wager they're exporting straight from InDesign.
Which preset are you using? Some ("Press Quality", at least) of the default
settings will convert everything to CMYK process
When the "Export Adobe PDF" dialogue appears, choose "Output", and make sure
"Color Conversion" is set to "No Color Conversion. Then hit the "Ink
Manager", and you should see your Pantone inks. Make sure "All Spots to
Process" is de-selected.
Alternatively, do it properly and export to an EPS and then Distil the EPS.
