It appears that you should have sufficient resources to handle these
files. Have you checked your file fragmentation lately? When working with
largish files, it doesn't take long to badly fragment a disc, and this can
cause the kind of problems that you're seeing.
You also don't say whether your free disc space is on a separate drive, or
the same volume as your system and other files. It's a good idea to keep
your scratch disc isolated from your other files, especially for large
files.
