Problem is, there's no "System" in the "System Setup" folder and nothing
like the "computer with a pale blue screen" that is supposed to be its
icon! How can I find out where it went?

This item no longer exists in the default eComStation configuration (since
about v1.1). It's been replaced by a group of various other objects.

I don't recall any of them (or "System") having anything to do with default
fonts, though.
