It may be that there are some duplicate messages and Eudora has been set
to delete duplicates. "Delete duplicate messages (slow)" is under the
Really Miscellaneous settings pane.

I agree with David that very likely there are filters working on the
messages. To check that possibility, they could disable all the filters
by moving the Eudora Filters file out of the Eudora Folder.
In the meantime, while they're having problems with their email, they
may want to set Eudora to leave messages on the server for several days,
so that messages don't get irretrievable lost.
They might try checking the Delivery folder to see if anything is
getting snagged there.
