I've tried `to do it with 2 layers, but it turned out rather flat

Well, the example is nice, with the spots following the curve of the
elephant's back and sides. I would suggest a 3D modelling programme
creating a 3D mesh for the elephant's body to which the spots are
applied rather than GIMP. That image (just the spots) could then be
overlaid as another layer in GIMP on top of the original. But for
3D effect you probably want to consider something other than GIMP.
